Well, I decided I should probably make a thread of the best if I had one of the worst
Again, anime that aired or were released (in the case of OVA's) in Japan in 2006.
Before I say what I thought was best, I'll list what I watched and either watched to the conclusion, or am still watching:

I am tempted to pick Bleach, because I love Bleach, but I'm not going to because a. the filler arc happened this year, and b. I know that, while its fun to watch, it isn't nearly the best. I would say that the best anime of the year, of the ones I watched, were Jigoku Shoujo (and it's sequel Futakomori), Ouran High Host Club, and Hataraki Man.

Noein! It's like a merging of Escaflowne and Quantum Physics. X_x I loved Ouran as well, Ergo Proxy was good... Melancholy of Haruhi Suzumiya,... and of course there's some series that are still running that look good.

YAY LISTS.
Simoun - Probably one of the most underrated series of the year. Immediately shot into my top 10 and I've been beating the, "WATCH SIMOUN" horse to the point where I've won some converts.
Jigoku Shoujo and pals - It's rare when a series does episode-contained plots well, but this is is. Reminded me a lot of PsOH.
Ray the Animation - Another underrated series. Probably the most gripping plot of the year. The characters are somewhat lacking, but it makes up for it in storyline. Also based on an excellent manga.
Black Jack 21- I'm a huge fan of the Black Jack franchise in general. Slightly more dramatic than I expected, though.
NANA - Damn good for shoujo girl dramas. Damn good.

Gah... it's hard to pick. I've mainly been watching dramas this year rather than anime, but I've really enjoyed the stuff I've seen... I'd have to pick between...
Ouran High School Host Club - Just so funny, and Tamaki is some kind of god... bring on the drama! *crosses fingers*
Suzumiya Haruhi - Heheh, well, Haruhi is certainly a god of some description but I loved it all the more for Kyon's cynical narration.
Higurashi no Naku Koro ni - Okay, the animation was terrible but the plot twists and the characters kept me watching. That and I now worship the earth Rika walks on... what is it with me and mysterious purple haired girls who know more about what's going on than they appear to?

I've only been watching two series that aired in 2006 - Naruto and Strawberry Panic. Strawberry Panic makes me squee in ways unknown before (and Gods is Shizuma hot). Naruto is, well, Naruto and I actually like the filler (helps to give the secondary characters depth). I kinda want a second season to Strawberry Panic. It's quite doable as Shizuma and Miyuki are the only two characters that actually graduate at the end of that particular school year. *chuckles* Okay, yeah... I'm a fangrrl about some things.
