My other favorites are... Well, I have a lot of favorites. e.e Except for a few songs from the Black Rose Saga, I have all of the choruses memorized.

I must say that I have nothing but agreement for most of the choices here: Virtual Star, Internal Clock, All Mysteries in Creation, Imaginary Living Body, etc. All classics. But does no one else have the deep love that I have for An Immortal Emperor in a Mundane Universe? I just love how it builds up, especially that one second of silence before it goes into the final verse.

I like the regular version of Virtual Star Embryology. Sorry I don't know the proper artist or anything. Not the TV version, not the chorus. I think her voice is very crisp, clear, and she does a great job at hitting the notes she does, not to mention the lovely melody. The clincher is the bells because I always think of the bells that rang before and after each duel.
I have to say that I like the duel chorus of VSE so much just because I do like Saionji a whole bunch. That and because it's a freaking chorus, which is just awesome...
Even more than Virtual Star, I like Zettai Unmei Mokushiroku, the version (agian I know no names,) when the gondola appears. The first was pretty, but now it sounds like the apocalypse isn't f-ing around. So to speak.

I never skipped that part, it rocks. My favourite is the original version in Student Council Arc, the others are fine too, but I still like the original the most.

I'd have to go with Duelist ~ Revive! Infinite History [The Middle Ages] even if it has a rediculously long name! OST 4's version of Angelic Creation, Namely, Light comes in a very, very close second.
I have to mention Astragalous Earth Backgammon as well. (Even though it's already been mentioned.)
And, on the topic of the OSTs, I sure wish Geneon hadn't skipped over releasing OST 3 for NO REASON

I fell in love with Zettai Unmei Mokushiroku the first time I heard it....the original version in Episode 1. I am rewatching Utena this week and now when I hear it, it sounds so bland compared to the other 10 zillion versions. Ah the innocence of youth.

Paleozoic (Saionji) - the final shout of Ammonite! at the end gives me chills
Imaginary Living Body (Mikage) - the "faint sighing" at the end. Massive symbolism anyone??
Virtual Star (Saionji) - all around awesome song. I also like the chorus better than the ED version
the Angel Androgynous (Ruka) - where I got the name of my Ruka site
Immortal Emperor (Miki) - watashi! mirai! kako! GENZAI!
Mysteries of Creation (Juri)- the low bass rumbling is incredible
....basically - all the duel choruses from the first half of OST 3. Considering my favorite characters are Mikage, Ruka, and Saionji, that's not very surprising XD
The more I listen to Juri and Ruka's choruses, the more I think the two songs are meant to complement each other. I think that's a part of why I like both of them also - Ruka's seems to be "part one" and Juri's seems to be "part two."

So iTunes is going randomly through my Anime playlist, and decides to play another duel song that I forgot I liked so much... No One Talks About It. What I like so much about this one is the the syncopation after the main 'verse'. It's one of the slower duels, but it's constructed so well.

Natural Compatriot's Palace Perspective Book doesn't get nearly enough love. In that part that goes like, "Majutsu bikagu tenmongaku! Watashi anata tennengaku! YAY!" that "YAY!" is pure awesomeness. Out of the actual duel songs, it's definitely my favourite. Only a few more listenings, and I'll probably know the lyrics by heart.

This list made me rip all my Utena OSTs onto iTunes. I've been listening to duel choruses pretty much nonstop for the past three days, so I'm afraid this list won't be short.
My favorites, with no biases as to whose duel gets what chorus (at least, no biases that I know of...):
My favorite version of "Zettai Unmei Mokushiroku" is the musical's version (OST 5, disc 2). Hands down, no contest, forever and ever amen. Though "...with Universal Gravitation" (the version used in the latter part of the series) is a close runner-up.
I like the line in "When Where Who Which": "Sabaku no fuyu no/Sufinkusu/Finkusu." It's a rather clever Japanese/English pun ("the desert winter sphinx thinks"). Because I'm studying Japanese, I'm a geek for this kind of stuff--though I must add that this is my own interpretation influenced by CPM/Software Sculptors' subtitles.
"Nikutai no Naka no Koseidai" ("Paleozoic Inside the Body," although I'm usually never happy with the way this title is translated) for its "Umi no..." progression. Especially the "umi no anata/umi no watashi..." verse, which reminds me of the tide rushing forward and pulling back just as quickly.
The drums in "Fuuin Jubaku" ("A Sealed Spell") near the end of the song.
"Nanibito mo Kataru Koto Nashi" ("No One Has Anything to Tell") is another favorite. The harmonies in the second half, espeically the end, holy crap! And the weird time signature (or is it merely syncopation?) they break into, followed by that round-type section.
"Chikyuu wa Jinbutsu Chinretsushitsu" ("The Earth as a Character Gallery"), of course! I think it's safe to say this one rocks, in the most literal sense. Key changes ahoy!
I like "Gentouchouga Juuroku Seiki" ("Magic Lantern Butterfly Moth 16th Century") only because it puts one singer in the forefront. Switches things up a bit.
"Heizoku Uchuu ni Fumetsu Koutei" ("An Immortal Emperor in a Mundane Universe") for the onomatopoeia (in capitals here, which would be in katakana in Japanese)--
"KIRAKIRA musou YURAYURA souzou
KARAKARA kuusou SERASERA hassou
SARASARA mousou CHIRACHIRA shikou
HIRAHIRA soui HARAHARA kasou..."
How can you not love that? I always have to bob my head to that part.
And I'm a dork for forgetting "Tainai Tokei Toshi Oruroi" ("Internal Clock, Municipal Orrery"). The bells, the bells! *flips out Edgar Allan Poe-style*
Oh, yeah. "Virtual Star Hasseigaku" ("...Embryology"), both versions, though I prefer the ED version just a liiiittle bit more.

I love love love Earth as a Character Gallery--it was my first contact ever with Utena. Also, it's an amazing song and has some of the best lyrics. Ever.
I also really like Juri's second one, Saionji's second one (my aim screen name was pulled from it ), Ruka's, and Akio's. (Akio's is my running music. If I want to get somewhere on time I turn on Tainai Tokei Toshi Oruroi.) Um..and Miki's second one and also Kozue's. Oh! And Mikage's. Also also Missing Link (breaks my heart every time) and that one really intense song off of SOFIA!...um...something about a water droplet being the source of creation. I'm too lazy to look up the title. It's not even really a duel song. But it's amazing.
Etc etc etc!
& I used to kind of hate Nanibito mo Kataru Koto Nashi, but then I saw act 5 of the musical and learned the error in my ways.

Hmm.
Probably gonna have to go with Internal Clock, VSE (both versions), Imaginary Living Body, and Magic Lantern. Really, though, I likes 'em all. Dramatic rock choruses with borderline nonsense lyrics FTW! As an aside, for some reason I always imagined the the Shadow Girls to be the ones singing these songs in the background.

I'm serious, I have every single one on my mp3 player. From 'Where When Who Which' to 'Missing Link', I have every single one from the series and the two from the movie on my MP3 player. I can recognise them all from the first few seconds, though I tend to get 'I am an Imaginary Living Body' mixed up with 'Immoral Emperor In a Mundane Universe' for some reason.
I think my absolute favourites are-

Paleozoic Within the Flesh- this was the first duel theme I got my hands on and the one that really caught my attention first. I just LOVE this song. I know all the words, so I tend to sing along too.
Utopian Past-Tense Incarnation- Kozue is a character who I still haven't decided if I like her or not, but her duel theme is awesome.
Magic Lantern Butterfly Moth 16th Century- Wakaba's beautiful duel theme. Is there anyone who doesn't like it?
Virtual Star Embryology- I just LOVE this song. It's so awesome. I prefer the ending version, but the duel version isn't too bad. I can hit some of those high notes, too. Heheh, I seem to have a soft spot for Saionji's duel themes.
The Angel Androgynous- I love Ruka and I love his strange, powerful duel theme. It helps that I like the lyrics a lot too.
Rose Naked Body~ Shura Physical Constellation 45 Nebula- Juri's Movie theme is just too awesome.
